Ang kwento ay sumusunod sa bagong tauhang si Shinn Asuka, isang sundalo mula sa Zodiac Alliance of Freedom Treaty, o ZAFT, na binubuo ng mga taong ipinanganak na pinahusay na genetiko na may label na bilang Coordinators. Tulad ng ZAFT ay malapit nang pumasok sa isa pang digmaan laban sa regular na lahi ng tao, ang Naturals, ang serye ay nakatuon sa Shinn pati na rin ang iba't ibang mga nagbabalik na tauhan na kasangkot sa giyera.
